Here is the complete ending explained
Alice and Helene make a break after Alice discovers a shipping crate of trafficked women and children at the docks, and the madness begins. Traffickers show up just as they’re about to aid the victims, and two women must hide. Helene inadvertently drops a cutter, alerting Saeed, the same mercenary who tried to kill Alice before.
While racing around the containers, Alice and Helene fall and lose consciousness. Alice wakes up to find that they have been captured and tied up in a warehouse. Shortly afterward, Alex, Mira, and Tom are all in the room. Alex wants Alice dead immediately, but to everyone’s surprise, Tom says killing her will be of no use. He says Alice was merely looking for answers when she stumbled upon their operation. Other members are suspicious when he tries to vouch for her.
After Alex and Mira are gone, Tom makes a secret return and hands Alice a syringe, telling her to use it on Saeed when he comes to kill her. He doesn’t say much and tells her it will be her only chance to get away.
A while later, Saeed is coming in to "finish what he started". As he lunges to stab her in the throat, Alice jabs the syringe in his eyes and then guns him with the pistol he dropped. With Saeed down, she makes her way out of the warehouse, vowing to return to Helene.
Alice does manage to make a call to a nearby bar for the cops. Unfortunately for her, the man who turns out to be Inspector Drax, the same man who is investigating her for the death of Maurice. Alice pulls a knife and tells him to come to the warehouse with her.
When they get there, though, it’s empty. The traffickers had moved everything already.
Tom has been working undercover all this time

Alice is frantically attempting to persuade the inspector that the operation is legitimate in the finale episode of Vanished. The only trace left behind is a slipper belonging to one of the victims in a container. While still uncertain, Drax starts to take another look at her story.
While Drax is inspecting the location, Alice manages to get out of the car and locates Helene locked up in the plant. While she frees her, Saeed comes back and captures Alice once more, taking her before Alex, Mira, and Tom. Alex tells Saeed to kill her. But instead, Tom kills the mercenary.
At this point, the biggest twist of Vanished is revealed: Tom has been secretly working undercover for Interpol the entire time. His relationship with Mira and his ties to Alex were all part of his assignment to infiltrate the trafficking ring. Inspector Drax and his men raid the building when the tension abruptly comes to a head. With Mira down and Alex captured, the trafficking ring crumbles at last.
So after all they’ve been through, Alice and Tom spend the night. For a moment, it’s like they’re finally going to get back together. But by morning, Alice is gone. Knowing that Tom was undercover was also about realizing their entire relationship was a lie built on secrets and deception. Alice understands and leaves on her own terms in the Vanished finale.
